What you have read is correct. Google’s new link reporting tool is including “nofollows”.

February 11th, 2007 at 8:30 amPersonally, I have not seen a huge difference in the information I was getting via the site: search on Google itself and the information they are providing via the webmaster tools. Maybe it’s just too soon to tell for me?

The link: operator search through Google only shows a small sampling of the links to your site.
The External links Page at Webmaster Tools shows all external links to your site and also what pages they link to.
